Yup. All faction armor are identical so you can mix and match your favorite combinations without looking 'out of sync'

I would have thought you'd follow the storyline through the major missions, but I guess I was wrong then :P

Just follow the the primary quest storyline through to conclusion either through the Kurzick or the Luxon areas NOT both. Yes, you do need to do the major storyline missions on the way but only for one of the races (Kurzick or Luxon) and you do not need to do the challenge missions.
