I am currently at the Gate of Kryta mission, but my party members always leave just before killing monk boss at the end of the mission, and with henchies it's almost impossible because of our low levels. So I was wondering if I could skip that mission by taking a run to Lion's Arch, or would I still have to do the mission to get further in the story?
There's very little in the storyline that you can't run past in Prophecies. The Gates of Kryta mission takes you to Lion's Arch -- so whatever way you get to Lion's Arch, you can continue the story from there.
However I'd recommend doing the mission for two reasons. One, it will explain a bit of the story.
And two, the mission is not impossible with henchies (it may seem it, but it's not that bad). If you're unable to complete it with henchies, you may want to re-evaluate your build or which henchies you're bringing. And you'll be dealing with a fair bit of undead after this mission, so knowing what works against them and what doesn't is going to be very useful. It's possible your character could use a bit more experience, maybe your build needs a bit of a tweak. Maybe you're having difficulties with positioning (the henchies are, admittedly, rather dumb. They'll stand in poison water happily, so you may need to move to relieve some pressure for Alesia).

You might want to tell us what are as well but it is possible to beat it at reasonable level.You don't need to be 20 in order to beat it and lots of pulling helps with flagging the henchies.
